Linkage Scans
&
Congenic / Consomic Line Construction

CIDR has replaced its Mouse Microsatellite (STRP) Service and is now performing SNP genotyping for linkage scans and congenic/consomic line construction using Illumina's BeadArrayTM technology on a BeadLab system. With this technology, 96 samples are assayed for up to 1,536 SNP loci in a single experiment. CIDR will utilize an ~ 1,500 SNP marker panel for this service. The marker panel is currently in development at Illumina. SNPs were selected using data publicly available at the Wellcome Trust Center for Human Genetics website www.well.ox.ac.uk/mouse/INBREDS. This dataset includes genotypes for 480 strains and over 13,000 Illumina-validated SNPs. The marker panel should provide at least 5-10 cM coverage and may be as dense as ~ 3cM for some crosses. Further details on the marker panel will be provided as they become available. Investigators also have a new option of applying for follow-up fine mapping using our Mouse Custom SNP Genotyping Service at the same time as they apply for a linkage scan.

Statistical Genetics Consultation
Statistical genetics services are not available for mouse projects. Map Manager QT and QX software packages for mouse mapping are available free of charge at http://www.mapmanager.org/.

Pricing
Genotyping charges are based on the source of support for the research project and the type of service. Services are FREE to extramural investigators for projects supported by one of the twelve participating institutes since CIDR is funded through a chargeback mechanism from those institutes. Application Process
CIDR services are available to all investigators through competitive peer review. Applications are evaluated by the CIDR Access Committee (CAC) for scientific merit. The application and the CAC's recommendations are reviewed by the Board of Governors (BOG). The BOG determines which projects are granted access to CIDR. All projects require prior approval from the institute liaison before an application is submitted to CIDR.

Investigators may choose to apply for mouse custom SNP genotyping services for follow-up of linkage results at the same time they apply for linkage scan or line construction services.
